The jet stream is taken into account for flights between U.S. airports. For example, the calculated flight time from LGA to LAX is 5 hours, 26 minutes:

But the reverse flight from LAX to JFK is only 4 hours, 51 minutes due to the effects of the jet stream:

Flight times also factor in the jet stream for most U.S. cities. We're still in the process of building an algorithm that can handle all locations so in many cases we only have an estimate based on distance, assuming the flight follows the great circle route. Hopefully we'll be able to add more jet stream data over time to improve the accuracy for locations worldwide.
